Sounds like a mount missing/broken somewhere if your braking is felt on the gearbox, whole engine is moving taking the gearbox with it, of course.
I have an E36 with 5 speed manual ZF gearbox.
I had a stage 2 F1 racing clutch and single mass flywheel fitted at Auto Dynamics in Cheltenham and as soon as it was fitted the gearstick wobbled lightly while reversing and shook violently when engine braking in second gear. The vibration is linked to road speed not engine rpm.
This caused me to change my driving style and clutch in while in second gear as the vibrating stopped when accelerating in second gear. Now 6 months and 5,000kms later the problem has been getting worse. Second gear now shakes on acceleration as well as engine braking. Third gear has now begun to vibrate when engine braking also.
Could this be a bearing gone?
Flywheel not fitted properly?
Car still goes fast and clutch is still perfect.
It's a shame I paid a premium to have this fitted at a bmw specialist because they were located around the corner. They had probably never fitted a single mass flywheel before.

A similar thread above and no one answered the questions. The clutch/flywheel seems to be the problem
